In the future, Earth and its colonies are controlled by a military government called the Alliance. The Alliance, in turn, is being manipulated by a secret organization called Oz. Amid all of this, a few of the colonies decide to rebel and launch a sneak attack against Oz and the Alliance. This is where the episode begins.
An Oz controlled crusier is called to investigate five mysterious "metorites" that are headed for Earth. They are able to catch up to only one. When they do, they learn that it is actually a fighter. It has slowed down due to the presence of a civilian shuttle that is in its flight path. The cruiser fires and the figther dodges the bullets.
It then accelerates towards the surface. The crusier deploys three moblie suits and gives chase. As they fire, the fighter sheds its outer skin and reveals itself to a mobile suit. At first, the Oz forces think they have the upper hand but the mysterious mobile suit destroys two suits with only one blast. The remaining suit charges in and wraps itself around the rebel warrior. The Oz pliot, Zechs, abandons his suit and watches as the two giant mecha plunge into the ocean far below.
Down on Earth, the shuttle has landed and two occupants exit. They are Relena, a high school girl and her father, Minister Darlian. The minister is peppered with questions about the mysterious events and rumors of coming war but he ducks the questions. Relena is left to get home by herself. She goes out to walk along the beach and discovers the unconscious body of a pilot that has washed ashore. She runs to get help.
She returns to find that the injured man has awoken. She tells him that help is on its way but he reacts with horror and covers his face. The ambulence pulls up and the young pilot tries to activate a self-destruct button on his suit. But it fails. The man then dashes forward, knocking the paramedics aside and flees in the ambulence. Relena just stands in amazement of the events and wonders who the mysterious young man is.
Meanwhile, Zechs and his superior discuss the appearance of the mobile suit. They have determined that not only have the colonists created a mobile suit but a suit made of gundanium, a super strong alloy. They realize that they must recover the suit lost at the bottom of the sea and Zechs is sent to lead the recovery. His superior is charged with the task of covering up the discovery.
The next day, Relena attends school and is surprised to see that a new student has arrived who looks just like the mystery man of the day before. He is introduced as Heero Yuy and is gven a seat next to her. But he refuses to talk to her. Later, Relena approaches him to extend an invitation to her upcoming birthday party. He takes the envelope and cruelly tears it in half in front of her. Tears well up in Relena's eyes and Heero raises a hand to wipe the tear away. But as he walks past her he quietly utters, "I will kill you."
This is where the first episode ends.
Heero is now trapped on Earth and realizes that he has to destroy his mobile suit before Oz can get their hands on it. But first, he needs to finish constructing his new idenity on Eearth. He sneaks into the school offfice and uses the computers to manipulate the records to his favor. He thens locates a nearby submarine base and begins his plans.
Meanwhile, we are shown how the four other Gundam pilots are adjusting to life on Earth. Some are simply hiding among friends while others are rearming and preparing for war. Duo sets out to continue his assult on the Oz/Alliance forces and find out what has then so interested out in the Japan sea.
But as all of this is going on, Relena's big birthday party is occuring. Her father has to excuse himself earlier, due to work and Relena catches a glimpse of some top secret photos that spill from an envelope he is carrying. With the pictures fresh in mind, she then hears a news report that earlier stories reporting that the mysterious metories where ships from outer space was wrong and that the military has determined that the objects where metorites that burned up on entry. Relena speaks out load "That's wrong".
Just then, a late arriving student enters. As he brings his gift to the table, he comments that he thought he saw Heero driving an ambulance while on his way over. Relena stiffens with surprise and then excuses herself from the party.
Out at sea, the Oz/Alliance forces have found the disabled mobile suit and prepare to bring it to the surface. But they are attacked by Duo in his mobile suit. Duo easily defeats not only the mobile suits but the surface ships as well. He thens defeats the sunken mobile suit's self-destruct and heads for shore.
On shore, Heero has stolen three powerful torpedos and is loading them onboard a submarine. It is then that Relena dashes down the gangplank and demands to be told what is going on. Heero slowly turns towards her and reveals that he has a pistol. He points the gun at her and prepares to fire. But Heero is suddenly shot by Duo, who is unware that Heero is one of his team. Heero tries to recover the gun, which flew out of his hand, but is shot in the leg for his troubles. Heero then leaps upon the missles and launches them out into the sea. They race out and impact not only with Heero's suit but Duo's as well. Heero then falls into the sea and floats face down as Duo creis out in anguish. Relena simply stands in amazement, wondering aloud, "Who are these boys?"
This is where episode two ends.
