Episode 1: Blues
The story opens with a plane soaring through the clouds. It drops a buoy into the ocean, and a submarine retrieves it. The captain reviews the message and orders the sub to submerge.
Elsewhere, among the remains of a now half-submerged city, two soldiers have entered an abandoned building in search of a man. They walk through the wreckage and climb deeper inside. Eventually they discover the man.
He is alone, sitting in a room listening to music on a portable stereo. One of the soldiers, a young woman, introduces herself as Mayumi Kino from the Blue Submarine No. 6. The man, who had aimed a gun at Mayumi, lowers it upon hearing that she is from the Blue Submarine.
Mayumi conveys her message to the man, whose name is Tetsu Hayami. The Captain of the Blue Sub wants him to rejoin the crew and help them defeat Zorndyke, the man responsible for the worldwide flooding. Tetsu declines.
He is making a living as a freelancer salvager, diving to recover "junk" from the sunken ruins. Mayumi pleads that this is an opportunity to correct the damage of Zorndyke and capture the criminal but Hayami says it is too late. Mayumi then leaves.
Outside, she vents her frustrations by pounding her fists on a railing while the other sailor notifies the sub that they are returning empty handed. As they leave, Tetsu watches from the roof. He turns and scrapes out some food for a dog. As the dog eats, he reaches into his pocket and pulls out a small medal. It has the emblem for the Blue Submarine No. 6 on it.
Back in town, Mayumi and her companion head for the docks. It is at that same moment that Zorndyke's forces attack. From deep below the surface, a Musca (a form of living attack submarine) releases a small group of spider-like ships that attack the humans. They quickly sink a number of ships and some pop up out of the ocean to attack the people on land.
As they blast away, the voice of Verg, the commander of the Zorndyke forces, blares from the creatures.Mayumi and company soon find themselves separated from the Blue Submarine without anyway to get back. They run to try to find a boat, but soon find themselves trapped between two Zorndyke warriors. Just when things look their worst, gunfire rips through the air and the enemy is distracted.
It is Hayami, who races by on his boat. He continues his attack and manages to defeat the creatures and get Mayumi, the other sailor and a civilian onto his a boat.
Meanwhile, the Blue Submarine No. 6 has gotten underway. They know that Verg is behind the attack and that they need to escape or be trapped at the dock. As they leave, they receive notice that Mayumi is on her way and will be with them soon. The attack on the city continues as the Blue Submarine pulls out. As this happens, the scene shifts briefly to the command vessel of Verg and he swears to destroy the Blue Submarine.
Shortly thereafter, Mayumi and her crew catch up with the Blue Submarine. The Captain welcomes her back and tells her not to worry about not being able to convince Hayami to join them. She replies that the mission was accomplished, and the Captain turns to see Hayami leaning against a bulkhead. He welcomes Hayami aboard and thanks him for saving his crewmen's lives. Hayami shrugs it off saying that he was "just passing by."
The sub then dives and the Captain plans the battle with another sub. He orders the other ship to handle the Musca and tells them that the Blue Submarine will handle the rest. Hayami asks whether that means that the Captain believes that Zorndyke's command ship, the Ghost Ship, is nearby and the Captain answers yes.
The scene then shifts to the hangar of the Blue Submarine where Hayami prepares the "Turtle" (a two-man attack sub) for launch. He is seated in the front command seat and Mayumi insists that he cannot handling such a high-performance vehicle and should let her sit up front. He ignores her and Mayumi scrambles into the rear seat as the speaker announces that dock is about to be flooded.
As they prepare to launch, Mayumi asks why Hayami saved them and he answers with a question, "Why do you try so hard?" Mayumi responds by saying that this is her city and her home is now at the bottom of the sea. They then seal the ship and launch.
An exciting battle sequence then ensues with Mayumi and Hayami zipping around in the turtle, battling the swift Kumos of the enemy. They swerve, slide and dive as they fire volley after volley of torpedoes. They crash through a number of surface obstacles as they try to dislodge a Kumo that has attached itself to the top of the turtle. Finally, they blast it off and Hayami goes ashore in a suit of battle armor to finish off the invader.
Meanwhile, the Blue Submarine No. 6 is playing a game of cat and mouse with the massive Musca. They know it is out there, but their sensors cannot find it. The Captain, feeling that the beast is close, orders the torpedoes to be armed and set for homing.
Back on the surface, after firing a number of rounds into the destroyed Kumo, Hayami dismounts from his armor and approaches the craft. As he walks up, a hatch opens and a blob drops out. Hayami watches as the gelatinous material dissolves away, revealing a creature who is both woman and sea-dweller. She gasps as she lies helplessly on the dry land. Hayami goes to help her but stops as he hears the sound of a gun being cocked.
He turns to see Mayumi, with her rifle pointed at the creature. " Get away! It's the enemy!", she commands. But, Hayami disregards her and goes to help the struggling creature. As he lifts it up in his arms, it bites him but he does not drop it.
Instead, he carries it into the sea and allows it to leaves. But before the creature swims away, it stares at Hayami and makes a powerful yelp as it escapes.Mayumi approaches Hayami and stands beside him, watching the creature swim away. They then hear a sound like distance thunder and they both look up at the sky. Dark clouds roll in and Mayumi says, "It's begun."
Under the surface, Blue Submarine No. 6 has come in contact with the Musca. They fire their torpedoes and manage to destroy the massive creature's protective envelope. A fierce battle erupts with each member firing and dodging furiously.
Finally, it seems that Blue Submarine has played its last trick and found itself a sitting duck for the Musca. The Captain orders a last ditch rounds of torpedoes but just as the Musca prepares to fire, two torpedoes zoom in and destroy the beast. It is the Narushino, a sister ship to the Blue Submarine.
With the action over and the Blue Submarine resting on the surface, Mayumi approaches Hayami, who is sitting on the tail of the submarine. "Why did you let the enemy go?" she asks. Hayami does not answer her question directly, instead he asks her what has really just begun. Mayumi does not have an answer for this question and the two stare at the passing the clouds.
The camera pans down for the clouds and into a riot of colors and amazing creatures. They are crying, "Musca is dead! Musca is Dead! Revenge! Revenge!" The space is filled with all sorts of half-man, half-beast animals and the leader, Verg, comments, "Not bad, Blue No. 6. But, they will be complacent now, won't they?" And he presses a few buttons. Huge guns swing into position, the Ghost Ship rises and fires a massive volley. This is where the episode and video ends.
